対戦モードでのみ操作可だったナックルズが正式に採用、ボーナスステージは「3」と合わせると3つ全て出現、「2」を差せばナックルズが使用可状態の「2」がプレイ可、「3」を挿しカオスエメラルドをスーパーエメラルドに進化させる事でハイパーソニック、スーパーテイルス、ハイパーナックルズへの変身が可能等の特徴を持つ。また、「1」、あるいはその他のMD用カセットを挿しむと単独のスペシャルステージ・ブルースフィア(自動生成で2億6千通り通り以上)が遊べる、ソニック2、3以外のカセットを挿して起動するとタイトルに「NO WAY!」と表示されるので
A・B・Cボタンを同時に押せばそのカセットに応じたステージを1つだけ
プレイ可と言う事になる。
